Right click on the object near the bottom you will see overprint fill and overprint outline. Choose and click.
Also your printer can choose several ways to print seperations through their rip.
Pdfs are tricky there is a difference in using publish to pdf and printing to the Acrobat Distiller. To get the distiller printer you must install a full version fo Acrobat not just the free reader.
