I have a user that is seeing a strange one.

There is the "Unread Mail" view and then the inbox view. When he receives new mail sometimes it only appears when looking at the unread mail view and not in the inbox, but sometimes it does show up in the inbox. Is there any way to just do away with the unread mail view and have everything show up in the inbox?

The Unread Mail view is simply a filter of the Inbox Messages View. By default, the Inbox displays the 'Messages' view. Clicking on Unread View simply filters out the read messages.

My only guess is that the user has so many emails in the Inbox that the one or two that he can't see are just a long scroll away from the latest email.

Does the Folder list show unread messages are in the Inbox when this happens?

Here's the original question as it came to me:

The issue is: why do certain messages appear in both the Inbox and the Unread messages box and other unread (new) messages only appear in the unread messages box and only appear in the inbox once they have been selected and read from unread messages.
 
Interesting. I wonder if the list isn't being refreshed correctly and switching Views forces a refresh.

Otherwise I don't know. I've certainly not seen it myself and this is the first report I've seen.
