NTSF partition overwritten by FAT table

Hello!

Anybody can help?
I have two HDDs:

HDD 1
Partition 1: 2GB FAT16
Partition 2: 18GB NTFS

HDD 2
Partition 1: 80GB NTFS (win2000 NTFS!)

The situation:
Both of the drives set to MASTER on the same IDE cable and the HDD 2 lost its root directory structure, it looks like my HDD 1-Partition 1 drive root directory. (somehow my system copied the root directory structure onto my HDD 2, overwriting the real directory tree. The system says, the HDD 2 has a FAT partition but originally it is an NTFS. It is possible to get back the old, NTFS partition?
