newbie - Domino/Linux - storing .id files

I installed Domino 5.0.9 on a Linux server. I'm new to Domino and was wondering where I should store the .id files? Should I keep them in /local/notesdata? I just tried to register a new OU and it asked for the organization's id file. I had to FTP it to my Windows workstation in order to do this. Is this normal? Should I just keep a copy of all the .id files on my local workstation?
