New Exchange Org and NT Domain

The company I work for (company A) has spun out an R&D division into a new company (company B) and I've been asked to look into moving the mailboxes for the users in company B to a new server. I know I could add the new server to the existing org and site but with an eye to the future and the two companies no longer sharing a premises at some point down the line I was figuring I'd set up a new NT domain for company B and create trusts between it and the existing domain of company A so that shared resources etc can still be used. As far as Exchange goes the obvious thing is to setup a new ORG for company B but this is where I'm getting a bit concerned. Is exmerge really the only option for moving the mailboxes as it seems quite messy and does have it's perils, and will it even work with the scenario above or am I completely off the pace?
Any suggestions greatly appreciated.

the question I have is with regard to the connection between companies. If you are dealing with a Wan link, would be better off splittiing, but a LAN link could allow you to maintain the same exchange server and have the new company authenticate through a new domain. That is my configuration at present, though it is a school district. We have many domains (NT4) and one exchange server in one domain. That domain is trusting for all the others (one way). Hope this is of help.
 
Thanks for the reply :). It is indeed a LAN link however company B wants it's own Exchange server so that it can keep it's mail separate from company A, a second server is required anyway as we're gradually creeping up on the 16GB limit on Exchange so for reasons of expansion it's going to need doing at some point and also for maximum portability in the event that one of us moves office I thought it would be a good idea. I just figured i could kill as many birds as i could in one swoop by creating the new domain/organization, Replication between the two sites doesn't concern me all that much as although some people will need mailboxes on both servers (myself included) messaging traffic can be sorted out through smtp and internal DNS. I have been considering just adding the second Exchange to the existing organization and moving it out when the time comes but that does seem messier in the long run and a bit more dangerous as by that stage it will be a live exchange server.
