I have a rollover effect with some buttons. But when I save the document and test it, the 2nd version of the button appears a few pixels lower than the original and it looks really dodgy.
Your images should be the same size (height and width) and one will replace the other. If you're using a standard rollover script (might want to post that if you're still having problems) then my best guess is that the images don't line up.
Open both in some image software and make sure that the image pieces line up like you intended.
You could probably use some more javascript to make the rollover appear in a different place but it would be much easier to make the images match.

the thing I have the hardest time with in making rollovers is making the images line up. Robert Carpenter

I highly recommend Macromedia's Fireworks for making flawless rollover images. It has layers like PhotoShop does, but it extends this idea to include frames, which are like another group of layers. Cutting out images for HTML is a breeze and you can guarantee that your images will line up.
