Navigation structure publishing incorrectly

I have a problem with the navigation structure on my website.

The site has been running for a couple of years with no problem. Today, I have made some small changes to a couple of pages on the site and published the changes, and the navigation structure has been changed completely on line. Lots of the child pages appear to have migrated to be listed on the index page, even though the structure looks fine in preview on frontpage.

I've tried republishing, changing everything to the same as frontpage, not just publishing changed pages, but nothing seems to solve it. Does anyone know how to solve this, and how to stop it happening again?
 
Check your links - are they relative or absolute links?
 
I don't know. I made it using the navigation tree in frontpage.

I have recalculated the links, but that hasn't made any difference, either.
