Native XML Database manipulation

I'm working on an XML project in which I'm storing documents in Xindice (Apaches Native XML Database). I want to apply various XSLT style-sheets to the data contained in the database and then have the resulting output placed in a specific directory. I'm looking for suggestions on how to apply the stylesheets and also how to direct the output.
I'm running Xindice along with Tomcat and Cocoon. Please help!!!!!!!
