MSI installing Per User and not Per Machine

We have added a load of new MSIs to a group policy and everything is working excluding two; one we created for Open Office and one for a program called Mediator. All MSIs are placed into a GPO under Software Installation for the COmputer side of the policy (the user side is switched off). There are no other MSI deployment locations anywhere in AD.

However, the installs are running firstly per machine but when students log in the software begins to install again per user. In a school this is a nightmare since it takes up loads of time and does not seem to do anything (from their prospective). Why is the system doing this?

We created the MSIs using WININSTALL 2003 LE and I edited them slightly with ORCA (removed shortcuts and added other lines where recommended by suppliers of Mediator).
 
The first thing I'd look at is GPResult or Resultant Set of Policy in Logging Mode to see what user and computer GPO's are actually being applied. You can then work back to see if you have a conflicting policy or unexpected link somewhere.

Thanks for this but already done and checked the RSoP but no software deployment via User Config. I do know that WININSTALL has a flag for defining the MSI as User or Machine deployment but this has always proven nigh on pointless when using MSIs in context with GPOs in AD. However, I am now wondering if this is the issue.

Any ideas?
