I think you have to be PC only if at all.
Because I'm on a Mac, I didn't follow it - but I think that there was some way of editing the Encore Mpeg transcoded material in AE.
It could be that you'd have to use AE's embedded project format to get back and forth, but I seem to recall a PC/Encore Mpeg feature.
