Does anyone know if there should be any problems using software like BigSister or Nagios to monitor unix and linux machines and then sending information to MOM where it can be viewed...

any suggestions would be great...

There is no problem doing this at all. Check out eXc software. They have virtual agents to do all your nonWindows monitoring and integration with MOM and also have connectors for Nagios and others if you decide to go that route as well.
