Client is running DynamicsV90. They have a problem with redundant customer ids in their live database. In other words, 1 customer (SMITH Company) might have 3 master ids - SMITH01, SMITH1, and SMITH.
All 3 had a purpose at one time.

Here's what I know -

I know that with the Prof Tool Kit (which they do not own) - we could consolidate the 3 ids into 1 id

What I don't know is if Modifier (which they own) could be used to restrict a lookup for a customer (let's assume we will identify via UDF field or some other means which ID should be used for all transactions)? Can you modify the lookup to restrict and show only certain records?

Modifier itself cannot do what you are asking. Modifier can be used to change the windows layouts and to add new fields, but not actually to add or change business logic.

Visual Basic for Applications (VBA), which is registered with Modifier, can use scripting to change business logic.

For example, you could use a script on the lookup form's scrolling window fill script event to reject records and prevent them from being displayed.

I would also look at marking the customer IDs you don't want used as Inactive. Then your VBA script can look at the value of Inactive to decide which records to hide.
