I've been setting up a 5000 in our lab, I was almost finished but a thunderstorm caused a blackout for 30 seconds.

When the system booted back up, most of the programming was gone. Is there a step I need to do once I'm done, like specify a boot up file?

Yes, if it is a 5.1 or lower database you need to click operations - Database operations - Backup Database Save periodically.
Do a save to your PC too regularly via Operations - Database operations - Database Save.

Version 6 just has the one option to save to PC but saves it to non volatile memory too.
