Migration from Site Server

I'm working on a migration from Site Server 3.0 to Commerce Server 2000 and we're running into some problems and anticipate a few more:
What complicates it is that we are using Vignette StoryServer as well and we can't seem to create a MSCS site to correspond to the Vignette project.
We are also a little worried about pipeline objects.
