I'm upgrading a client from a Merlin Messaging R1 to an R4 via physically replacing the board. Is there any way to migrate any of their settings (auto attendant programming settings, etc.) or will they have to start from scratch? I'm tempted to try the backup/restore feature via the port card but wasn't sure what this would do considering the revision numbers are different.

No, this can't be done when switching releases.
It is possible to access the Merlin Messaging and print out how it is set up. (Mailbox Names, Auto Attendant prompts, etc.)
Also, if you have a late enough release of the Magix Processor, you can have the Magix do your mailbox set up, based on the NAMES you have labeled the Extensions.
Of course, Auto Attendants, Announcements & user Name, Greeting & Password also must be re-done.
