I am trying to purchase a new phone system, and wanted to know if there is a way to hook up two sites over a WAN (T1 line). I would like to have the extensions work across the two locations, and have voicemail centralized at the office. Here is the setup that I have to provide for:

Office location:
12 lines in
30 Extension

Store location:
4 lines in
6 extensions

This is the first time I have had to setup a phone system, so use small words :)

To do this you woud need a "point to point" T-1. Then you need to set up your Local uniform dial plan and non-local uniform dial plan. This somewhat complicated. Are you using the T-1 for data as well? If you are you need a CSU/DSU on each end as well.

Yes, we use the T1 for data (we use Cisco 1700 routers on both ends). I'm pretty sure it is a point-to-point, since it only hooks up the main office with the store.

Although it is possible to tie two Merlins together using your existing T1 (re-provisioned as a drop and insert PRI to support the Centralized Voice Mail) you may find it rather expensive considering the small size of the store.
