You must be talking about the enhanced card option for Option11.
The card is it's own proccessor and does a selftest and boot just as a PC would. You can disable the ports several ways. From the main menu select 5. System maint.
From the System Status menu you can do a shutdown.
From the card status you can disable cards
From the port status you can disable ports
