I need to restore a folder in a users mailbox from a backup a few weeks ago. Do I have to restore the entire mailbox (using backup exec 2010) and if so will the user still have the emails he has received/sent since that backup was taken?

Thanks

You don't want to restore the mailbox on top of the current mailbox, unless you have the BackupExec GRT (granular recovery) technology which I think will allow you to restore messages in specific date ranges or with certain criteria. Otherwise you'll want to restore the whole Exchange database to a recovery storage group and use the native Exchange 2010 console recovery tools to merge mail from that users recovered mailbox into the live mailbox.
