Symptom:

When users copy files from their hard drives to a windows volume they can not see the file that was copied over. No error messages come up and it seems to copy fine. We are able to see the file using a windows workstation.

Tried so far:

I tried restarting the Services for Macintosh service Removing Antivirus from the DC
Recreating the shared volume for both windows and Mac access in the computer management console

The problem seems to first surface after restarting the Domain Controller where the shared folder lives.

Are you connecting via AFP,SMB,NFS? I have been dealing with this issue for sometime, and haven't found a good solution yet. What I have found out, is that the files that disappear seem to be caused by a corrupted file. I went through the process of transferring a few files at a time, to try to narrow down what the file is that causes the other not to show.

I have searched the internet high and low and was never able to come up with a good solution. I came to the conclusion that OS X needs a lot of work. Apple has really screwed up their networking.

Try the following on a Win 2000 server

If you want to set up a Mac share, right click in the Shares list and select Create New Share. Run through the dialog and click on the option for a Mac share, point it to the directory path for the share, give it a Mac name and save.

From the Mac, press Command-K. If the server is running a static IP address, enter one of the following:
to access via SMB (Windows sharing): smb://<serverip>
to access via AFP (Mac sharing): afp://<serverip>
Enter your server username and password. If you're accessing via SMB, enter the proper Workgroup name the server is using.

One more thing - if the Mac users are on OSX - the built in firewall settings.

Did you allow Windows sharing on the Systemprefs/sharing/firewall. Port 139 is blocked by default on an OSX machine and has to be checked for override.

You might have to fiddle with Sharing setup on the macs a bit.

We are using OS 9 and OS 10 the problem happens in both versions. when i restarte the SFM service on the server it seems to work for about 30 min then it wont work after that until i restart the service again.

Here are some hints from MS & Apple

Pay particular attention to the server/share naming comventions.

Since you said you're using both 9 and X, I assume you're using Appletalk. I assume Appletalk is active on the 9 machines, but you might want to check if it's on in the X machines. On the X machines, you might want to configure a new location.

If you have a corporate firewall, it might be handy to try turning off the built in firewall in OSX and see if that helps. If you read the Apple thing above, you;ll see what ports you might want access to.
