I have my Mac users (G3 & G4) machines hooked up to a Novell 5.1 network with Native File Access as the means for logging in. Noticing that when one user starts a copy to the server, everyone else is slowed down. This didn't happen when we were runnign the IPX client only since switching over to Native File Access.

So, I moved everyone to a switch with ports set to 100/half duplex and with a Gigabit link back to the main switch in the server room. This didn't improve things. Is there some type of setting on the MAC side that might be causing this slowness (like "Calculate Folder Sizes").

I would say that it is more down to the protacol being used. Sounds to me like Native File Access is a little bit like Apple Talk and we all know what that is like! If you can't fix it in 20 minutes call someone who can.
