M4A88TD-v new mobo won't accept more than 1 SATA HD 1

Maybe this board is just too new and I don't understand it, but the user guide certainly is no help.
New board, new psu, new ram. Disk 0 (SATA1)is fine and windows 64bit installed perfectly. SATA2 is the dvd player. All my data is on a second SATA drive and no matter how I configure BIOS or plug in the second drive, there is a major system mismatch. Windows will not boot, says it's damaged and after a lengthy diagnosis says it can't be repaired and refers to a recent hardware update as the cause.
Can someone please educate me about AHCI vs IDE settings in the BIOS, and offer a guess as to why a second HD can't be added (as configured)

I'll make it easy, turn off AHCI, it is a pain to deal with. It works better if you set it to IDE. This will not effect the speed that data transfers will take place.
 
Look at the boot menu in the Bios and make sure the drive containing the operating system is set to first boot device. It sounds like when you put the second drive in it bumps it to the first boot device.
 

Thanks tlcscousin!! You hit the nail exactly.For whatever reason the system decided it would be fun to move the disk order making the boot disk invalid. I ususally keep the cd as the first boot device but I guess I can always switch it if I need to boot from a diag disc or something. Anyway, the system seems to be happy, and so am I.
