I have 2 VIO servers on a frame. (vios1, vios2).
I have 4 clients using these VIOs.

To test my VIOs and disk, I shutdown, vios1 and everything was still online. I guess thats good.

However, on a client, when I do "lsvg -l rootvg", I get some LVs that are stale, and some that are synced.
I am expecting ALL LVs in my client's rootvg to be stale.

Any ideas?

Depends how long the 2nd vios was down and what LVs were active on the clients.

If you leave 2nd vios down long enough, eventually all open/active LVs will become stale. But I'd suggest you bring the 2nd vios back up and syncvg all VGs on all vio clients. ;-)
