, all of my links are in #include files. Does this hurt my ranking? The site is just started so I know my ranking will be low, but if need be, I will switch the navigaion menus to regular text links, as opposed to #include's.

User agents does not know if the page was joined from pieces or not. Just View | Page source... your page, there is no sign that was used some SSI.
