Lotus Notes Database not being restored to original path

We are running Lotus Notes v4.51 and using the Notes Backup Agent. Usually we are able to backup and restore without a problem but the server drives were reformatted and now, when restoring the Notes dbs, the entire path is not being restored. All the dbs are going into the \notes\data folder, and not into their original locations, even though we chose the option. The registry setting 'AlternativeDataDirectory' is empty.

Other data files backed up(outside Notes) are being restored normally (folders created etc)
What could be the problem?
