What method are you using to pre-determine what your customers will be buying? If it's make or buy to customer order, then I have no suggestions, other than a sales forecast of some sort.
Alternatively, there are options for setting reorder points,and having canned reports give you info.

We stock a lot of sku s we try to keep most in stock . But....sometimes..
We are writing invoices for full order and then fill what ever we can ship.
Is there a way to see if we lost sales of item "A" in last 20 days. i.e lost sales of "A" 5pcs.so as to order more next time.

Your sales order module has an original order quantity and final qty, so I suppose you could custom make a report to look at the difference on closed sales orders. Barring that, nothing I can think of. You will need custom work for this.

At the point in time where you actually cancel the 5 pieces, does Mas90/200 write this to any specific tables?

It shows the sales oreder in history as cancled, but there is no method of indicating why.
Cancelation by customer, or short stock or otherwise.
