Lost Public Folders Permissions

We are in the process of migrating from 5.5 to 2003. Some of the users we migrated lost permissions to some of the public folders but not to others. I checked the client permissions on the public folders and those users are still showing in the ACL with the same rights they had before the migration. We are using NetIQ tool to migrate users and computers account but we only use Microsoft move mailbox wizard to move mailboxes. Will PFMigrate solve this issue?
