Losing InDesign Color in PDF format

When I export my InDesign document to pdf format some of the shapes filled with color do not appear in the pdf.
 
Are any of these "non-printing"? Check them in the indesign Attributes window.

You can also look at the checkboxes in teh General tab of the pdf export and see what you have selected to include in the pdf.

Using OSX 10.3.9 on a G4
 
They are not marked "non printing". When I print the InDesign document directly they all print. It is only when I format to pdf, either through a print function , or an export function do they disappear.
