Linking between docs easier in ID or in final pdf?

In the manual that I'm working on, there are several references to "see the Administrative Procedures section", etc. throughout. The manual is made of 17 different individual docs.

If I'm in the "Specialty Programs" section and there is a reference to the Administrative Procedures section, how do I create a link to that other document?

Would this be easier to do in Acrobat 8 Professional after the doc is exported as a pdf? Or is it easier to do this in ID?
