Right now, the effect only applies to "solid" images, how can I get a transparent lens flare?

You can simulate the effect by option/alt-clicking the new layer button to get the New Layer dialog box. Change the mode to Screen, and check "Fill with Screen-neutral color".

If you apply the lens flare to this layer, it will keep it separate from the rest of your image. It's not as good as an actual transparent lens flare, but try out different blending modes, such as overlay, to see if it helps.
