I have a Gigabyte GA-P35C-DS3R m/b which has 2 SATA controllers, the JMicron and the Intel ICH9R.

I currently have my O/S/Programs on the JMicron on single SATA drive - no RAID

All my data is on the Intel Matrix ICH9R using 2 x 250GB SATA drives in a RAID1 configuration.

I decided to hang the OS drive of the JMicron controller in an attempt to share hardware resources around, but I'm wondering if I would be better of hanging all the drives of the Intel controller? Would it make it slower by having the third drive?

Not sure if this applies to your M/B, but on my Asus P5W-DH once the Intel ports are designated as RAID they are not available for other lone SATA devices.

I think your layout is a good one. The OS & apps are not as critical as data and you are improving I/O by separating OS/apps from data.
