ISA 2006 rule failing with Microsoft Firewall Client

We use ISA 2006 and have an FTP rule to allow our accounts software to connect to updates, which works fine when the ISA proxy server settings are configured in the application and Internet Explorer. However the Microsoft Firewall Client is install the FTP connection fails. If I check the ISA monitor I can see that the allow rule is triggered and no other deny rules are coming into effect however it just seems to stop. If I disable the MS Firewall Client then the connection works and I see communication entries in the ISA logs. Is there any reason why the MS Firewall client would be causing this problem with a working rule? Many thanks.
