Is it possible to set a the Movie properties transparent?

I would like to know if there is a way to set a flash movie transparent or manipulate the source. The issue is that i am using in dreamweaver 2 layers. The toplayer should stay vissible. But when i'm loading the flash clip the hierarchy of the layers will fall apart.
