There's a setting in Unity to put deleted messages into a deleted messages folder (from the main menu, press 3 for saved messages, then 2 for the deleted folder). However, if you didn't enable this, then it's probably gone for good unless you backup messages on the Message Store (either Exchange or Notes depending on your integration).
While it's probably too late now, you can enable the deleted messages folder. I did this and went into the Exchange settings and told it to purge old deleted messages after X days. If you don't do this, then the deleted messages keep building up in the user's mailboxes (unless they remember to manually purge them). So for our system, if a user deletes a message, they have 1-2 weeks to go into the deleted messages folder to save a message. After that, it's gone for good.
