Biggest advantage is if the customer is used to the intuity interface, which they will be if upgrading them from any other Avaya messaging platform.
Also, several features only work in Intuity mode. Can't recall which ones off the bat, but there are a few. If you do a search through the voicemail install & admin manual for "intuity" you should find them.
IP office logs the user in automatically to get messages as well. Intuity prompts for extension and password so you can check messages from any phone. also more secure.
By default the 'IP Office' mode auto-login only applies to the extension that matches the mailbox, and in most non-paranoid offices is no pain and can be removed (though not by the user which would have been a nice feature).
However, as stated 'Intuity emulation' mode is where most of the new features are being added. In IP Office 2.1 Intuity users get to set a personal fax redirect number for any fax calls that reach their mailbox.
The big pain for customisation though is that Intuity users can't shell out of a Get Mail or Leave Mail action by pressing 0. Basically means entering either of those actions end the call flow and any further customisation.
Intuity mode it makes it more tricky from Phone manager for VM access as you need to enter the mail box and password via the handset or keyboard numbers every time you double clieck to get messages.
Some people have changed back to IPO mode due to this. Audix mode can get very confusing
