I do not understand something - what is going on when I open my internet, I have two windows open nearly at the same time. Typically, the second window is just spam - how do I prevent that from happening?

Not spam, but probably adware or some other sort of scumware pop-up.

First, download and run SpyBot from here:

Install it, UPDATE it, then let it scan your machine. Remove red flagged items. Do you still have this behavior? Post back with results.

Okay, if I do that, will this cause some of the software on my compter not to run?

What? SpyBot or the malware that you've picked up?

The malware may have different effects on system performance, are you having any specific problems other than the multiple windows?

SpyBot? No. This is a specialized tool for the detection and removal of adware/certain trojans/dialers/other malwares. Its been around for a couple of years now. great freeware tool, I use it regularly.

Technically, removing things with Spybot and Adaware could result in programs not functioning, because adware programs tend to make sure you're receiving their ads (by way of the adware files) and will not load if you remove it.
However, you probably don't want to run these programs (the adware programs, you DO want to run the anti-adware programs) and get the junk off of your system. Then go find alternatives to them to run your tasks without the baggage and security issues of the malware.

To piggyback on Xemus's comment:

Also AdaAware, SpyBot, Hijack etc. offer an undo feature, so if your application software or other issues arise, you can safely revert any changes made.
