Internet Explorer management via Group Policy

Does anyone understand how to mange IE via Group Policy? All the recent (last year or so) have made things so complicated and I can't find any definitive answer on how it's supposed to be done.

All used to be done via Internet Explorer Maintenance but that changed when IE10 was released. Then it was Group Policy Preferences but when I look at that only ~80% of the settings are available, the rest are grayed out - where are they managed (and why do they have to be done in a different place?). Then there's talk about the IEAK tool.

Our environment is Win7/Win8.1 clients, W2K8R2 DCs and a W2K12R2 server for administering Win8.1 GPOs.

Specifically I"m wanting to push out settings for cookies (done on the Privacy tab, Sites button). When trying to use GPP these options are grayed out and this is the only place I can find that even looks like it would be the place to configure it. I can't find anywhere that this specific setting can be managed.
