In Tools, Inernet Options, Advanced. Uncheck the box to reuse windows when launching shortcuts.
If that is not the cause, download and run IEFix from MS-MVP Ramesh Srinivasan:
It does matter how a link is opened. Links opened from a web page, for example, are controlled by the Advanced option setting of Internet Options. Sites opened from the Favorites menu are not.
