Integration of Sun Directory Services EE 6.1 w/ AD

I am working on implementing Sun Java Systems Directory Services EE 6.1 in a previously all Windows(some Novell) environment with AD. My question is regarding the Distinguished Name.

The current windows DN is Dom.city.State.co.com

Should I be using the exact DN for this implementation? Will that cause problems for me down the road? I intend on syncronizing with AD at some point. Does anyone have any experience with this?
