My domain: mydomain-domain.com
My web site: subdomain.mydomain-domain.com

the site is setu up in IIS to use Integrated Windows Authenticationa and disallow annonymous access.

When a user visits the site using IE, they are always prompted for their username/password. At this point they can only get in if they type mydomain-domain.com/username.

When this dialog box first comes up, it shows the username as subdomain.mydomain-domain.com/username. What can I change in my setup?

I have run AuthDiag and get the following on many paths:

NTAuthenticationProviders
No Negotiate or Kerberos in the list of providers

You asked "What can I change in my setup?", what are you trying to achieve?

I want the Integrated login to work properly. Users will always be prompted for a username and password. When I enter my username alone
(not mydomain-domain.com/username), it is rejected and I again presented with a login window.

This time, it has subdomain.mydomain-domain.com/username pre-enetered. Why is it reading this as the domain, as opposed to my real domain, where this server is located?

Remove your IIS server from the domain and use it in a non-domain environment. You'll have to setup local users on the IIS box in order to use only username instead of domain\username.
