Installing server 2003 on PC with two disks 1

I am for the first time installing Windows server 2003. I have two spindles (C: & E:) which I have installed the application and I would rather have the OS on just C: and leave E: for data. I am sure I erred in my installation choices. Drive C is a basic NTFS system partition and drive E is a basic FAT32 boot partition. As such, the machine starts up prompting for two Server 2003 choices.

Can I remedy this as is, or must I re-install?
 
Probably a double entry in your boot.ini. Edit it and remove the one that isnt relevant.

I ended up re-starting the install, deleting the secondary E: partition on the second disk spindle and formatting C: with subsequent install. After completed, I logged in an formatted secondary E: drive.

Not sure that's appropriate or if it works it's appropriate.
