Installing 1.4.1_01 SDK over RE : Problems?

Hi,
We currently are using j2re1.4.1_01 / tomcat to run a web app. There are a number of files in the Programfiles/java/j2re1.4.1_01 folders that need to be there. Trying to get Tomcat to run as a service, I need to install j2sdk1.4.1_01. My question is, If I install this will it change any of the settings set up when RE was installed, or overwrite any files that may be needed by our App? Cheers
