Install Win98 over itself using the Full version CD

Some of my system files became corrupt, so I decided to reinstall windows over the top of itself to copy over the system files but leave my data files intact. I inserted my full-version win98 cd, and it gave some crappola about it "only being for computers with no operating system". Is there a "fix" or "repair" option or anything like that?
I can do this with the Upgrade disc without any problems.

you can create a folder called WIN98 on your c drive and copy the cd to your hdd and run setup from dos.
boot with a startup disk
at the c prompt type md win98
at c:\win98\ type copy d:\win98\*.* assuming that d is your cdrom
after you copy the cd to hdd run setup.

before you reinstall windows maybe you can fix the corrupted by running SFC (start-run-sfc)
or type scanreg /fix a the c prompt.
