Indesign CS, small cap height

We're converting from Quark to Indesign CS.
Nearly everything is seamless. But one problem has cropped up.
The Small Cap height is much different than Quark. I've tried changing it in Preferences, doing a restart and re-opening the doc, but it's not changing. Also clicked off on the "optical" option. to no avail.
Anyone with any insight on this issue and how we can resolve it?

It changes on mine, when I change the preferences.
You have to do it without having a document open for it to become a global change, otherwise it will only change the document that's open.

Marcus, thanks for the feedback.
I have already tried changing the preferences with no docs open and restarting.
What's really weird is, it doesn't even change in the doc that's open either.
so, I guess I've got some weird bug going on.
It's not just on my machine, but 2 others as well. (with different operators)
I'll keep trying to figure this out.
