Hello,
Our DC's don't seem to be using the PDC emulator as the server to sync their time against as they should be. For some reason all DC's are synchronising against another DC that was recently installed.
Has anyone seen anything like this before ?

many thanks

No, don't use net time.
Use w32tm.
Look at the /syncfromflags:domhier parameter to ensure that the time clients know they are supposed to be using the PDC Emulator.
From your PDC Emulator, use w32tm also. Do /?, and find the correct parameter that indicates "authoritative" or "accurate" (I can't check it right now). Also follow this KB article to sync PDC Emulator with outside service:

Thanks, but I am aware of these commands. What I don't understand is why the DC's aren't following the domain heirarchy based synchronsiation method as they should be by default.

Thanks

Are they in different sites?
MS has a whitepaper called "How Windows Timer Service Works: Windows Time Service." It lists a hierarchy of server/site combinations that a DC will go through looking for a reliable server.
