We have a situation where we installed a used system at a new site and have encountered some problems making it work with the other systems in our voice network. We are considering several different options. One is to program the site in a new customer in an existing site, but we’re not sure if we will encounter issues.

The new location is a greenfield site with 100% IP phones. The existing site is a CS1000M MG, release 4.0, with enough IP phone licenses to handle the new site. The existing phones are on customer 0. Our plan would be to program a customer 1 that would support the phones at the new site. We’ve done this in other situations with TDM phones but not IP phones. Are there any issues with supporting/operating the customer 1 IP phones on the customer 0 system? Will the customer 1 phones use the MC card and sig server resources properly? Do we have to program a new customer on the sig servers or MC cards??

The phones will share all those resources you mentioned. The resources they wont share is the one's that are customer specific, trunks, routes, BARS etc. Make sure you have the package in the switch to do multi customer. The signal servers and media cards will all share with no additional programming. You will probably want to build a new zone for that site and program the phones into that zone.
