IMP: Need some good SECURITY ISSUES advice

Hey guys! I am trying to interface lotus notes with my web application and need some security suggestions. Basically, my application will send users an email in Notes that they have to log on to the website to perform some task....will have a link there for them to click on. Now I want to create it for maximum security. Besides probably having encryption, is there a way to prevent hackers from coming in? I heard https is good, but i need more suggestions.
