I'm looking to use the IIS 6 Migration tool to migrate from a Windows 2000 Server to a Windows 2003 Server and had one question that I can't find the answer to. Does this tool do anything on the source server end? I want to test this before a cutover but I need to be sure when I run it, the original website stays up and running.

It does not change anything. Its just migrate data/apps. Make sure you use latest version:
