IIS and application website

I've got a stand alone application that has it's own webserver built in.

I'm wanting to load IIS (Win 2003 server), and have the IIS maintain the requests for the domain, but be able to have the applications web server to be linked to, from the IIS site. (kind of a subweb).

Any suggestions on how I can accomplish this? the Application and IIS will be running on the same 2003 box.
