If you've changed the dimensions of the clip in any way it will affect the movie being loaded into it.

For instance if your clip was 600 by 600 when you created it then you resized it to fit your page the movies that you load in to it will be resized by the same proportions.

Select your clip and select modify>transform>remove transform to see if this has happened at some point in the clip's history.
 
Wangbar - genius - that seems to be the answer.
How do I create a clip exactly the right size in the first place?
 
Draw your box on the stage. Use the info panel to size it exactly to what you need. Then convert to a movieclip symbol.

That should do it. It's a problem I had myself once and this solved it...
