Customer:
CX-II, 6.0 SP1 using Win 7, IE 11, cache cleared, compatibility mode, controller added as a trusted site.
(Chrome and Firefox also don't work but each doesn't work in a different way. They primarily let me into programming but, won't let me save changes. Like a key or a name, you can put new info in but I won't get the little pop up where it verifies your changes. The screen I make the change on just sits there with a little spinning icon.)
Can browse to the controller and log in, once in, pushing the System Administration Tool doesn't do anything.
The button acts like I've pushed it but, that's it. Nothing happens.

Me:
On a VPN to them on a XP machine and IE 8, works fine.
They do have an xp machine with IE that works fine.

Usually your issue is resolved with Compatibility mode in I.E.

One of the releases in the 7.x range eliminated the dependency on java and the interface is much friendlier these days.
